I have user the favicon generator on http://www.favicon-generator.org/ and
it tells me to insert this conde in the head of the HTML document,
but where do I insert this in e107? There really should be a place in admin
where one could insert this code. Under site preferences would be great.
Anyone know how to go about this?

Just take the icon you want, upload to main e107 directory, and change the name to favicon

Yes, I had done that, but no change happened until I emptied the cache,
so now it shows up with my new favicon which is also the logo:

LaocheXe, with that option, favicon will be overwritten with next e107 update applied to site.

Fivestar, put the favicon in the frontend theme folder you're using, it will be used as site favicon by default...

I've never had an issue, I sync my from Github, and always keep my favicon
If you change the core favicon.ico located in the root of e107, it will be always overwriten by the default one on any update. At least it should, since it's a core standard file of e107.

The only way to bypass that is using a favicon in theme....

Maybe you're using the same favicon on the theme you're using....
